Following a brief Transformers comment I made on SG chat last night I was compelled to re-read IDW Comics Transformers 'Last Stand of the Wreckers' and basically I wanna recommend it for anyone over about 13 (it's a bit brutal - whoever knew giant robots could be 'squishy' too) IDW have been putting out decent TF comics for a while now, some are good, some are poor but overall they put out a fair bit more good than bad. Last Stand of the Wreckers is a brave 5 comic piece that's also in trade paperback that's the shining example of their best stuff. Here's my favourite sequence from it: Go to a comic store/library, find it, flick through it, you'll probably want to read it after that.

Leaving the 1980s & early 90s Marvel stuff behind I'd start at Dreamwave Comics (about 2000 - 2005) before they went bankrupt leaving all storylines unfinished. G1 continued where Marvel left off and is easy to pick up and Armada/Energon followed the TV series but it's War Within, which told the story before they left Cybertron, that's the must read here. 3 parts and part 3 is incomplete. IDW Comics: 2005 - CurrentThere's been many titles/series here but the wiki gives the timeline/continuity en.wikipedia.org/wiki/The_Transformers_(IDW_Publishing) as IDW rebooted it all scanning over the wiki is definately worthwhile. For new readers I'd recommend reading out of continuity as the first series is not the best introduction to their work. Very roughly they established a main timeline and supplimented that with single issue one-shots called Spotlights, focusing on specific characters. then the did a few spin off short series like Megatron's Origin story. I'd recommend trying to pick up a spotlight (an early one like Shockwave, Ultra Magnus, Hot Rod) then maybe the Megatron Origin Series, Stormbringer Series and attempt the main series if you feel like it. You could read Last Stand of the Wreckers first but my feeling is you're better off knowing the state of Megatron and why Perceptor is suddenly such a badass (All Hail Megatron Series), Why Kup is a bit screwy and Guzzle's funny about him (Spotlight Kup - excellent!). What's up with Grimlock (Spotlight Grimlock & several others). It gives clues within the comic so it's not essential but you'll get more from it if you know already. Personally I've not managed to read all of the main line comics yet but understand what's going on timeline wise and have been cherry picking what I can borrowas opposed to essential buys (like Megatron Origins & personally Spotlight: Cliffjumper but I'm a massive Cliffjumper fan)
