16 OCT: They've effectively destroyed Plasma beam, and aa missles; and because I had so much invested in these weapons on various rides; I'm just not going to bother with this anymore, everything on the guide is incorrect at this point. Don't expect good results using the setups listed here.
I've had several people PM me, and ask me what they should place into their rides to get the most out of them. So, I'm going to create a guide that you can follow to get an idea of what works best.
These are the main tanks/bikes/ships that I use, and their mods/weapons.
UPDATE: 31 MAR 14: Major Guide Revemp. With the overhaul on the entire system as a whole, and the introduction to the upgrade kits, I had to completely update the guide. I sold all of the lesser tiered stuff after upgrading it, I had too many, and I never used them, it wasn't worth it to keep them loaded. I left the images for people that want to see what they look like.
Boost: Can't use it in combat, drains your ammo while it's running; can't reload for several seconds following a boost. I preferred the old way, but it's not terrible.
Combat speed: This is a feature they added that makes it incredibly annoying when moving between groups after fighting. You can somewhat get around it by constantly jumping off one, and into another; then rotating between the two between groups that way.
Jets
The prototypes are good for all around everything. Their weapons do 3x+ more damage than the mark one counterparts, and they come fully slotted with all of those weapons to begin with.
Only two slots to fill. 1 Defensive, 1 Support. I used mine as follows.

I'm not going to list all of the weapons that this one comes with, you can see them on the machine if you decide to get one. Note: it has an EXTREMELY powerful weapon called Full Power Burst. This weapon has a very long recharge, and burns your entire ammo stock. This weapon also cannot be obtained in any other way, save for on these prototype jets. These jets are the only rides that retained the original boost setup. If you want speed, take this. Also, the prototype command ship, which I don't have; is an excellent, preconfigured, perfect fit for a sky command healer.

This thing is absolutely amazing, comes as mark 2; no need to upgrade it. Comes with the pulser 2, and micro 2. While the micro 2 is good, you don't want it for this; leave the pulser 2 on it for quick AOE CC. With the cooldown on the pulser now, you'll want to maintain for about 3 stacks of drive, then release. Use incen rd for large clusters to soften them up, pick off any remaining with the pulser. For your large, high hp targets; fire aa missiles 3 times, then build your plasma stacks to 25, or 50 if you have a partner, and then one missile for every 3 beam maintains. This will keep your +60% dps buff refreshed. This one doesn't need a medic drone if you're careful, this thing has incredible hp, and armor.

This thing was already a right beast with all of it's armor, I tossed a healer 2 on it in case it ever did need to heal up, and to heal up the rest of the team. I set this thing up as an aggro brick to hold the Harbinger's aggro so he would pound on me while everyone else plasma'd him down. This really helps the squishier bikes keep the heat on him. I put the pulser on there with the plasma beam as well just for support dps with the rest of the mobs in the invasion. This one uses a healing setup, so that the drone provides the best healing possible since it has a rather long cooldown.

I don't like the shield at all anymore, the tanks really don't need anything beyond the regen from biosteel anymore in mark 2 form as long as you're careful; so medics aren't needed. I'm not a fan of the railgun at all anymore either, but I put them on the tanks while I had them; since they can tolerate the abuse you take while in railing range. Changed micro out for plasma 2.

This thing got a MASSIVE upgrade with mark 2. One of the absolute best rides there is for damage vs surviving. It's got so much hp/so much armor; that it really doesn't need a medic drone, and the damage is pretty close to a bike. I set it up for maximum aoe dmg, with plasma 3 for serious single target dmg.

Just like the other chariot, set it up for single target dps, rather than having a heal.
Issues discovered to be present at this time:
1. 10% bonus on the widow doesn't work.(Less damage/HP/resist than Hawk for example.)FIXED!
2. The -XX% resist portion of mods such as enemy hull scanner does not work.FIXED!
3. The +Max energy bonus strength is useless.(Equilibrium doesn't adjust, so you can't make use of the bonus ammo reliably.)FIXED!
4. +Crit chance, +Crit severe mods do not work. IE: Telemetry is completely useless atm, does nothing.FIXED!NOT FIXED! Corrected values show on the sheet only, crits on weapons do not work!
5. The emanation points on the Tsunami tank are broken. The large guns fire out of the built in attack cannons instead of the large cannons on the top. Making it look silly when it attacks.
6. The emanation points for some of the weapons on the centurion behave strangely, Incendiary round in particular. The muzzle flash spews towards the sky, rather than straight ahead.
7. The emanation points on the Martinez, much like the Centurion, weapons like incendiary round fire towards the sky, and appear to be flashing through the roof of the machine, from the guns below: silly looking.

Amazing looking, I set this one up for maximum survive, good damage for AOE, and maximum, high hp damage with plasma 3/aa missiles.

This thing got a MASSIVE upgrade with mark 2. One of the absolute best rides there is for damage vs surviving. It's got so much hp/so much armor; that it really doesn't need a medic drone, and the damage is pretty close to a bike. I set it up for maximum aoe dmg, with plasma 3 for serious single target dmg.

Just like the other chariot, set it up for single target dps, rather than having a heal.
Issues discovered to be present at this time:
5. The emanation points on the Tsunami tank are broken. The large guns fire out of the built in attack cannons instead of the large cannons on the top. Making it look silly when it attacks.
6. The emanation points for some of the weapons on the centurion behave strangely, Incendiary round in particular. The muzzle flash spews towards the sky, rather than straight ahead.
7. The emanation points on the Martinez, much like the Centurion, weapons like incendiary round fire towards the sky, and appear to be flashing through the roof of the machine, from the guns below: silly looking.
